The newest Basilisk II builds have been updated in the last year. The BasiliskIIGUI is different, and "B2" (Basilisk II) now requires that you have a file called SDL.dll in the same directory as the B2 executables. You can download a pre-built SDL.dll from the SDL website here: http://www.libsdl.org/release/SDL-1.2.9-win32.zip
I'll move this thread into the Basilisk II folder. Feel free to ask more questions.

Well, I dont know if this will make sense or not, but I will ask away :|
So, anyways. I have all the mac os stuff in one dirrectory. then all the other basilisk stuff in another. Is that ok?

It's OK as long as BasiliskII can find the stuff. It uses a .basiliskII_prefs file to store the configuration you enter in the GUI.
To run the GUI and BasiliskII, you need, besides SDL.dll, a GTK+2 runtime. The download location is provided at the first link below.
Choose the: GTK+-win32-runtime (version 2.8)
Then if you use the BasiliskGUI, you can set the paths to
-the Rom file
-The Hard disk image you created
-The CD or CD image you start installing from.
